Is it possible to change the "SBQQ__ConfigurationFieldSet__c" field on  Product feature on dynamic basis, so that I show different fields on configurator for differnt quotes

No, this is currently not possible.  A field set on the configuration is static and set up by CPQ admin in back-end.  One workaround might be to create different features and field sets and then use product rules to hide the options, but this creates additional maintenance with more feature records.  An external configurator can be leveraged for more dynamic renderings of configurations in general.
